I understand that the WC stripe commission gateway is not compatible with subscription products. I currently have a store that is configure with the Woocommerce stripe plugin provided by Woothemes with a mix of variable products and variable subscription products. Can the commission gateway run concurrently with the native stripe plugin from Woocommerce so that I can keep my existing subscription products and process payments through it for subscription only products? If not what workarounds are available?

If the two Stripe plugins work with different Stripe classes, then they should be able to run simultaneously/concurrently.
If you get a fatal error when trying to checkout using either gateway, then they likely have a Stripe class conflict. Your error_logs will also tell you if there is a Stripe class conflict if you get the fatal error (500 error).
