I have purchased WC vendor stripe plugin in order to take the commission on debit/credit cards. I am using a separate payment getaway also which I pay for their service separately. My question is whether WC vendor stripe plugin take a separate commission and fees for every card transaction made on my website or not?
WC Vendors does not have any options to increase or decrease commission based on which payment gateway a customer chooses. You could, however, code something in with the commission filters (see docs.wcvendors.com) that pays a higher commission for non-Stripe orders and a lower otherwise, vice versa, or whatever.
I think what is more of the most common practice, is that you as the admin of the website just absorbs the costs of the credit card fees and builds it into the admins commission. Rather than counting every penny and half percent, just roll it up all into one.
What I meant was that the stripe plugin has a one time fee which I have already paid for it and after installing the stripe plugin I don’t need to pay any other commission or fee to WC Vendor. Is that correct?

Your WC Vendors Stripe Commissions & Gateway plugin is a yearly license. You purchase the Stripe Commissions & Gateway plugin each year for another year of support and updates to the plugin. You do not pay us, WC Vendors, anything for transactions or per use of the plugin, no.Your vendors will pay the Stripe fees for the transactions.. please see Stripe’s website for more information about the fees associated with Stripe.
